Enzyme-catalyzed proximity labeling is a powerful strategy for studying the spatial organization of the proteome in living cells. However, it has been challenging to characterize the dynamic changes and post-translational modifications (PTMs) of the subcellular proteome. Here, we present a new approach using bioorthogonally activatable proximity-labeling enzymes to monitor subcellular proteomic dynamics and modifications with high spatial-temporal resolution. Our method uses genetically encoded bioorthogonal decaging to activate Turbo, a promiscuous biotin ligase, through photo illumination (photoTurbo) or small molecules (chemoTurbo). These activatable Turbo variants can be targeted to the mitochondrial matrix or the endoplasmic reticulum (ER) lumen in living cells, including primary neuron culture. This allows for quantitative mass spectrometry (MS)-based analysis of the dynamic changes in the ER proteome with high coverage and specificity. By developing a tandem pull-down strategy coupled with phosphoproteomics, we applied this technique to investigate the subcellular phosphoproteome, revealing the dynamic phosphorylation of luminal proteins under ER stress
